When I say little experience, I mean that Layer Cake and Stardust are both small films that didn’t really do anything (especially in the states). Thor is going to require a lot of effects and money, something Vaughn has little experience of.

I disagree on one point there Silence. Vaughn has some decent experience under his belt-both Layer Cake and the criminally under appreciated here in the ‘States Stardust were both directed by him, with him also helping out on Guy Richie’s (of Lock Stock and 2 Smokin’ Barrels fame)movies. While neither were a huge commercial success, both were very good movies.
You are right, Thor’s not a commercial character, and the budget seems high, but in all fairness, Thor’s world and environments almost need that much money for S/X to give it the granduer it requires.
